What scoring rules should a soccer prediction pool use?
The 5, 3, 1 scoring system explained on one example, and the four rules to write down before the first matchday: draws, extra time, jokers and ties.

Short answer: 5 points for the exact score, 3 points for the right goal difference, 1 point for the right result (win, draw or loss), and 0 otherwise. Those three levels pay the exact score enough that people dare to try it, without making the player who only saw the winner useless. Four rules are still yours to write before the first matchday: draws, extra time, the joker and ties.

Why 5, 3 and 1
Everything hangs on the gap between the exact score and the right result. Make it too small and calling a precise score earns almost nothing more than calling the winner, so everyone ends up picking 1-0: the standings tighten and luck decides them. When the exact score is worth five times the right result, trying 3-1 becomes worthwhile, and that is where players pull apart.
The middle line, the right goal difference, serves the player who read the match without landing on the nose: picking 2-1 when it ends 3-2 means you saw the balance of power. Without it, that pick would be worth exactly as much as a 5-0 called on a 1-0.
The point for the right result, finally, is a safety net. Without it a whole evening can leave a player with nothing, and it is after two or three of those evenings that people drop out.
The other scoring systems you meet

There is no scoring system that is fair in the absolute. There is one announced before the first matchday that never changes again: rewriting the rules midway, even to improve them, costs more trust than it buys fairness.
Draws: the rule that starts the most arguments
You pick 1-1 and the match ends 2-2. Depending on the pool, that is worth 1 point (the right result: a draw) or 3 points (the right goal difference: no goals between the teams in either case). Both can be defended; what matters is having written it down first.
We recommend 3 points. Calling a draw is harder than calling a winner, and counting it as a plain right result pushes players to never call one at all. That is the rule PronoArena applies.
Extra time and penalty shootouts
The question only comes up in knockout rounds, and always at the worst possible moment. Two options exist: keep the score at the end of regulation, or the score at the end of the match including extra time. Either way, penalties stay out of the score: a 1-1 settled on penalties remains a 1-1.
That leaves the player who called a win for the team that goes through. They have neither the score nor the result, and yet they were right about the thing that mattered. Some pools give them a point; PronoArena does so in the Champions League.
Joker and round multipliers: keeping everyone in the race
A pool nobody can climb back into is a pool people leave. Two rules prevent that.
The joker doubles the points of one match chosen by the player. There has to be a limited number of them, fixed for the whole competition, or it stops meaning anything; and it is placed before kickoff, never after.
The round multiplier gives decisive matches more weight. On PronoArena, points are multiplied by 2 from the first knockout rounds, by 3 in the semi-finals and by 4 in the final: in a tournament, that is what keeps the suspense alive until the last match.
Ties: settle them before you need to
Two players level on points happens, and always for a place that counts. The simplest criteria, in order: the number of exact scores, then the number of right results, then a shared place. The first rewards those who took risks, which carries on the spirit of the scoring.

Joining once the season has started
Someone joins the pool on matchday five. In the overall standings they carry the gap of the missed matchdays, and no honest scoring gives it back.
